I'm not sure what the new features of the command-line version 1.13
are, but there are modules missing which limits the functionality.
My current working arrangement for SPHARM is:
Use Slicer 4.3.1, install the SPHARM-PDM extension, and use it. The Shape Analysis Wizard appears to have additional functionality over the command line version of 1.12.
Use ShapeAnalysisMancova from 1.12 in the command line for the statistical analysis. The ShapeAnalysisMancova Wizard hasn't been present over a few versions.
Use ShapePopulationViewer extension in Slicer for viewing output from both of these.
