Milo,
that is strange, with a 2-second TR, the signal should have equilibrated to a level indistinguishable to the eye by the third volume. What does your average signal level look like? This may be a scanner problem, maybe power transmitter stability? Most product sequences also discard the first <6 seconds of data, did you modify your pulse sequence to store the first several volumes or does your sequence also record them?
