Hi Traute,
Not sure if I am understanding correctly your question but you should be able to simply select the functional files in the conn setup.functionals gui for each subject and it does not matter whether they all share the same name or if the names are different for each subject (as long as the files themselves are different). If you could give me more details about your pipeline (how are your 4d.nii files generated and where they reside) I might be able to offer a more explicit answer.

I tried to upload the functional 4D.nii files into the conn-toolbox.
If the filename is 4D.nii everything works fine.
