The brain surface in this toolbox is in the MNI space. Is the coordinates of the fNIRS nodes in the same space? If not you may have to find relevant articles about the coordinate transfer.
The nodes are falling into the brain surface, which I think the reason is that the coordinate system is smaller than the MNI space. From your ppt, an additional anterior-posterior rotation is required.
Another way is to adjust the nodal position manually according to your acknowledge about fNIRS and anatomy, which is a little tough.
