Dear Chao
you also need to tell shapeAnalysisMANCOVA which columns contain the group and independent information. E.g. if you have column 0 (the first) being your group variable, column 1,2,3,4,5,6,7 containing all the independent covariates (this assumes all of these are continuous and not categorical covariates) and column 8 containing the paths to the SPHARM surface files, then call:
shapeAnalysisMANCOVA ./designfile.csv --infileColumn 8 --numGroupTypes 1 --numIndependent 7 --columnGroupTypes 0 --columnIndependent 1,2,3,4,5,6,7
