ShapeAnalysisMANCOVA assigns the label A to the first group that finds in the csv file (in your case group 0) and B to the next label found.
The program will generate 3 means, one for group A, one for group B and one for all samples in the cohort (A+B). We use the last one of these meshes to display location of significant difference.


There will be two files that indicate the magnitude of those differences: input_diffMesh.txt including vectors of differences from A to B and input_DiffMagnitude.txt including signed differences from A to B (d > 0 when B bigger than A, d < 0 when A bigger than B)
