The problem is solved! I still don't know how it happened, but it turns out only one file (the first) was corrupted. I just reran the preprocessing for this 
subject and now the dimensions are right again. I ran the batch script again with this corrected file, and now the toolbox works. Thank you for showing me
what was wrong with the file, I couldn't figure it out myself.  The toolbox looks very nice.
