By the way - in the (fairly likely) event that I misremembered and --initial does not accept a nonrigid transformation, you can also provide an initial transformation as the third argument to "warp", i.e.,

warp fixed.nrrd moving.nrrd initial.xform

One of the two options should definitely accept general transformations.
