I am wondering whether CONN orthogonalizes the seed signals, maybe in the denoising step? If not, could there be any problems with potentially correlated signal from many small adjacent seeds (7 sub-regions within the thalamus for instance) used as sources in a single first-level model? Would semi-partial correlations be a useful way to partial out these potential correlations?
