The probabilistic tracking will vary run to run because of random sampling. Also, it looks like your heatmap has different row ordering and color key. You can try adding Rowv=TRUE, Colv=TRUE, dendrogram = "none", to make them look more similar, but I'm sorry I don't know the exact command that was used.
