Using TOPUP for Bruker data
Hi,
I'm trying to use TOPUP on data acquired by a bruker scanner of mice brain.
I should start by asking if TOPUP is appropriate for mice brain at all. I opened NIFTI images in the FSL viewer only to find them seemingly blurred. Initially I thought that it was an issue with my dataset. However, then I downloaded an open source mice brain data set available online only to find it similarly blurred when opened in the FSL viewer. Should I be scaling the images or changing the dimensions in any way?

Moreover, I'm not sure how to find the parameters in the data necessary to carry out the distortion correcting process in TOPUP. For example, where do I find the PE direction and readout time in the bruker data?
I think the software documentation available online only elaborates on that for images acquired by a Siemmens scanner.
It would be very helpful if someone could provide guidance for these questions!
Thanks!
