Sorry if it sounds stupid... I have to prepare (construct a morphological profile) my data for SVM-classification in "COMPARE". I would like to clarify one thing... As far as I understood it is possible to use HAMMER (only) in order to perform mass-preserving shape transformations, isn't it?

Not necessarily. You could use something else out there. COMPARE can use any type of features . Personally I like Jacobian maps that are the output of fnirt. You could potentially use any other type of registration method
