Trouble Stacking DICOMS to make asingle NIFTI
I had trouble stacking DICOM files from CT scans into 1 NIFTI file
in part due to the way the source files are stored at my home
institution. The new MRIcroGL, dcm2niix software will correct
for this and stack my images.

Yes, for CT scans in particular I would suggest using dcm2niix
versus dcm2nii. You can get it with MRIcroGL. You can either run it
from the command line or use MRIcroGL's graphical interface
('Import' menu). The benefit of dcm2niix for this modality is that
it will generate both the raw image data as well as an interpolated
image that attempts to correct for gantry tilt and unequal slice
distances (these corrected images are only generated if these
features exist in your data):
