Where to download BrainAligner?
The URLS that point to penglab.janelia.org are down on this page: http://www.alleninstitute.org/what-we-do...
Additionally the Vaa3D placerholder plugin for brainaligner also mentions the same URL.
Is there any place I can get the BrainAligner software?

Please use this link (https://svn.janelia.org/penglab/projects...) to download the source code. You can follow the instruction
under jba/README_jba to build brain aligner.

Indeed the code has been ported as a
Vaa3D plugin.
The source code is available at vaa3d_tools/released_plugins/v3d_plugins/jba if you check out the vaa3d_tools project from Vaa3D github codebase.
