Hi Shawn,
Yes, simply load your conn project in the GUI, and then type the line "conn('set','Setup.spatialresolution',1);" that I mentioned before. This should fix that value in your current project (it will set the analysis mask to the default "same as mask" value), without having to change the batch script and re-running everything. After that you may save your project, and continue with the rest of your batch-processing normally.
