I don't think the NaNs are the cause of an error regarding the
design matrix being inconsistent or not found.
Have you tried providing the connectivity matrices as a mat file?
If you still cannot solve the issue and if you feel comfortable, you can send all the connectivity matrices and design matrix to me and I will take a look. Email: azalesky@unimelb.edu.au

Thank you for the reply and suggestions. I renamed the files and checked the number of matrices and this looks allright. I am still getting the same error message.
