Best workaround for MNI dimension mismatch?

Many thanks for your amazing tools!
I have old lesion maps that were traced on MRIcro fitted to the ch2.nii template, which has the dimensions of 181 x 217 x 181.
I found that ch2bet however is 182 x 218 x 182, as are also all FSL and SPM templates.
In order to precess my lesion maps (VLSM data) I need therefore to find a good workaround to bring the old ch2.nii into the space of ch2bet.
I tried
flirt -in /Applications/mricronmac/templates/ch2.nii -ref /Applications/mricronmac/templates/ch2bet.nii -usesqform -applyxfm -out /Applications/mricronmac/templates/ch2_resampled.nii
however it is not satisfying, because the shift is >3mm.
Is there any recommandation / tool I could use?
