Yes - this all looks correct.
You might want to increase the threshold from 3.1. This is relatively low for an F-statistic.
There are instructions in the manual about running post-hoc analyses.The basic idea is to extract the connectivity values for each edge comprising the subnetwork and then perform post hoc analyses on the extracted values.
The other option is to simply use a design matrix that specifically performs a t-test between the two groups.
