Hi Li-Ming,
This sounds like a reasonable strategy.
I should say that a sample size of 6 subjects would most likely be considered quite small for mass univariate analyses, like the NBS.
But everything else sounds reasonable and you have repeated the measurement on 4 occasions, which alleviates the samples size concern to a certain degree.

Regarding the F-statistic threshold, the threshold was set to reach the p-value < 0.05 from the f-value (f = 3.1) with my experiment design (6 subjects and repeated 4 times).
Is this a correct way to set the f-value threshold?
