That is perfectly fine, simply enter in the "Repetition Time" field (in Setup.Basic) a list with the actual TR value for each subject and CONN will handle the different sampling rates without a problem in all steps (including preprocessing, denoising, 1st-level analyses). When you get to 2nd-level analyses, it would be a good idea to create one or several new 2nd-level covariates indicating the different subject groups with similar acquisition parameters in order to evaluate whether there are any observable differences in connectivity between those groups and/or whether they would affect your main conclusions
