Combining FSL partially preprocessed data (MCFLIRT; Topup) with CONN
Dear all,
I have partially fMRI data preprocessed in FSL, that I put into Conn to finish preprocessing and subsequently run an FC analysis. Looking at the 1st level covariates after preprocessing, I want to make sure that everything is there before I denoise the data.

I've set up the preprocessing according to a previous thread: https://www.nitrc.org/forum/message.php?msg_id=22974

1. in FSL I used McFlirt for motion correction; Topup to unwarp; pdbet to skull strip the anatomical scan. I imported the finalized scans into the functional and structural areas of Conn

2. In Conn I ran the following preprocessing steps
- functional translation
- functional ART
- functional segmentation/normalization
- structural center
- structural segmentation/normalization
- functional smoothing

3. I added in the McFlirt motion parameter par file into 1st level covariates named "realignment"

Question: After preprcoessing, I then have the following covariates: realignment (manually added); QC_timeseries ; scrubbing. I am wondering if I am missing any covariate necessary for denoising, that I should have imported from the topup procedure. In previous analysis I did entirely in conn, I also had the covariates: QA_Valid & QC_FDpower.
