Task-based functional connectivity analysis

Hello,

We are working on a task-based functional connectivity analysis of musical rhythm. We are at the group-level analysis step and interested in running a whole brain analysis for the main effect of the task (BOLD signal changes associated with task presence/absence).

However, we have two questions after reading a recent manual of CONN regarding the denoising step potentially removing main effect of the task during denoising. Is this the case? Do we need to specify any denoising steps for tasked-based functional data? Additionally, how do I setup the first- and second-level analyses to examine the main effect of the task in CONN?

We've attached a screen shot of the issue pertaining to the first question above.

Thank you!

Aaron
