Replace Rigid3DTransform with VersorRigid3DTransform in entire code base

Detailed description

This is a low priority cleanup operation. Currently we use the Rigid3DTransform and the default holding transform type, and convert to the VersorRigid3DTransform type at time of writing to disk. With the updated versions of Versor.Set(Matrix) it is now possible to set these rotation matricies directly from the angles with out instability at the singularity points of rotations near pi.
