Hello Mary & Alfonso,
I have the same question, and an additional question based on the results of experimenting with this option.
I'm currently using Conn v14n with SPM12(6225).
And when I check the option "Apply structural deformation fields to optionally coregistered functional images", after adding a coregistration step to the default MNI preprocessing pipeline, my structural and functional images are getting normalized in a truncated fashion(as shown in the attached image).
(Mary, have you observed any similar truncation of the structural/functional images for your data?)
Is this because the bounding box size is specified differently for this option? Or, am I using it incorrectly.
