Hi Charlotte,
In order to save the Denoised data in a format that can be directly ported to other packages please check in Setup.Options the checkbox that reads "create confound-corrected timeseries" and run your denoising step (or if you have already run denoising, you may type "conn_matc2nii", without the quotes, in Matlab command window to avoid having to repeat this step). That will create a series of files named niftiDATA_Subject*_Condition*.nii in your conn*/results/preprocessing/ folder containing the denoised functional timeseries.
