I am also experiencing the same problem - my output is a different dimension than any of the standard images. We used conn to do a seed-to-voxel analysis, and we used REX to export our results to a ROI.img. This image cannot be loaded in FSL because the dimensions don't match those of any of the standard brains. Is there any way to change either the output dimensions, or change the ROI.img dimensions to match those of the standard brain?
