Using RETROICOR to remove noise
I think realign is good way to remove the noise,and you can not do
that after FSL for reason that it will take in the noise.

Thanks for your advice,but if I want to realign so I have to use
SPM.
is'nt there anyway so I can use FSL or use it after FSL?
and is'nt realignment just for head motion correction?
