Thank you for your interest in the 1000 Functional Connectomes dataset. Yes, you can absolutely use the data for your paper.
All data in the 1000 Functional Connectomes and INDI are licensed with a Creative Commons License --> Attribution Non-Commercial. See here: http://www.nitrc.org/include/glossary.php#546
Basically you are free to do whatever you want with the data, as long as you acknowledge the project you got the data form and your work is non-commercial in nature.
Finally, I also want to refer you to the forums that are specific to these projects in case you have any further questions. http://www.nitrc.org/forum/?group_id=296
We are actively monitoring those forums, so you will get answers more quickly :)
