Hi,
If you use Windows, you can try DicomSorter[1]. This program sorts your IMA files into each sequence, that will do what you want, I think.
If you use Linux/MacOSX, they now provide a shell script[2]. You need DCMTK though.

When I export multiple sequences from a Siemens Trio scanner to an USB stick, I get multiple IMA files that are not named after the sequences.
