Hi,
Since the number of encoding directions is different for each set, the easiest way to compare these data would be to calculate a particular DTI metric for each data set and compare that. This can be done with a number of image processing programs available on NITRC and elsewhere. These programs are normally capable of handling datasets in a variety of formats, so the scanner that it was taken on should not matter.
