I was unable to run ARTS successfully on ADNI subject 014_S_6502 (scan date 20240612), which is freely available from the ADNI dataset.
In the ARTS Results directory, I found that two NIfTI images were created for series 19. When I ran dcm2niix separately in our lab’s environment, only one NIfTI was produced, and its slice timings differed from those in the JSON files generated by ARTS.
I believe the cause is that ARTS uses an older dcm2niix version (20211006), while I used a newer one (20250330) that correctly produces a single image with the proper slice timings. This is likely due to bug fixes made since 2021.
I haven’t encountered this issue with ARTS before, but I’d suggest re-containerizing ARTS periodically (e.g., every 3-5 years) with an updated dcm2niix, since the tool continues to improve.
