Now it works perfectly...
I ended up using a modified version of 1.12 Spharm - to which I added KWMeshVisu, MANCOVA_Wizard and libs from version 1.9; and set TKL-version manually to TKL8.4 from the 3D slicer library.
The shapes were exported from Aseg.mgz using MRI-binarize command with match-flag. They were exported in nifti-format (nii.gz).
These files were then converted into *.gipl using ITKsnap.
The binary volumes were 256x256x256 with a voxelsize of 1x1x1mm. The ShapeAnalysisModule command was adjusted accordingly.
