Hi Peter,
In short, you simply add a column to your design matrix for each covariate and then add an extra zero to your contrast vector for each covariate added. For the site confound, you probably want to add a separate column modeling the mean of each site. There are a few basic examples provided if you click the "Help" button in the stats box.
