Currently, when we use a
user-provided template, we still use the automatically
generated (from target images) template to compute smoothing kernel
widths and
optimizer step sizes. That should probably be changed.
However, we will delay this until fater the groupwise vs. pairwise
registration
comparison has completed, as the fix would change registration
outcomes.

Fixed for "congeal" tool in SVN IGS5121. Still needs fixing in
groupwise and
groupwise_tmi.
