My team and I are working on CONN and we are unsure how it handles ROIs of different voxel size. Can anyone confirm whether CONN tries to match ROIs (let's say 2mmx2mmx2mm) to structural/functional images of (1mmx1mmx1mm), within the software. And if so, doest it require ROIs to be uploaded before running Preproessing or after Preprocessing has been completed?

Hi,
Regarding your first question, CONN does not need/expect your ROI files to have the same bounding box and/or the same resolution as your functional data, it will use the header information in the ROI and functional files to figure out the appropriate mapping between voxels in those two files.
And regarding your second question, ROIs can be uploaded before or after preprocessing, as preprocessing will not touch/modify/consider your own ROI files at all (but keep in mind that, because of this, your ROIs are expected to be already defined in MNI-space, if you are planning to normalize your functional data to that space).
