Finding coordinates in subject space after preprocessing with CONN

Dear CONN toolbox team, 


I am implemenitng the CONN toolbox to preprocess task-fMRI data of a single subject. After the preprocessing, I should find the individual coordinates of the structural MRI data (in subject space) in which a maximal BOLD activation is present.  Therefore, I wonder if the preprocessing should be done diferently than the usual preprocessing. My fear is that after using the usual preprocessing, I will have coordinates rather in the MNI space and not in the subject-space. Would this be the case? and if so, could you give me some advice to find subject space coordinates? It would be for fMRI-based TMS targetting.
