Preprocessing and setup taking an abnormally long time

Hello,

I have been trying to run analyses on 31 subjects with 1 session each. I've finished preprocessing the data, which itself took an extremely long time (over a week), and am now on the Setup step, which also seems to be taking an abnormally long time (I started on Monday morning, and it's currently Friday and setup is still stuck on Step 5/7 for Subject 2 of 31). Someone else posted about having a very similar problem here. The data is stored on a network drive, so I'm wondering if that is what's leading to it taking so long. However, this seems excessive, and I wanted to double check on if there's anything I'm doing incorrectly.

Any help would be much appreciated!

Best,

Ankita

RE: Preprocessing and setup taking an abnormally long time

Hi Ankita,

Please provide more details about your data (resolution, duration, sampling rate) and about your preprocessing pipeline, in particular anything that may be non-standard (are you using a default preprocessing pipeline in CONN or did you change any steps there, for example if you resample your functional data to 1mm instead of the default 2mm voxel size that could easily multiple the processing time by around 8).

In general, it is not a bad idea to start preprocessing and analyzing just a single subject, so that you can get a reasonable estimate of the expected duration, and you can also debug any issues or test different variations of your pipeline (e.g. you may want to test moving your data to a local drive instead of having in a network drive and seeing how much impact that has on your pipeline).

Hope this helps

Alfonso
