2nd-level analysis in CONN (ROI-to-ROI gPPI) focusing on STN connectivity

Hello everyone,

I am relatively new to functional connectivity analyses and still learning how to navigate the CONN workflow. It is probably a stupid question but I recently completed my 1st-level analysis in CONN using an ROI-to-ROI gPPI model with approximately 20 ROIs. I am now working on the 2nd-level analysis, and I would like to focus specifically on the task-based functional connectivity of the bilateral STN with the other ROIs.

In other words, instead of analyzing the full ~20 × 20 ROI-to-ROI connectivity matrix, I am mainly interested in the connectivity between the left and right STN and the remaining ~20 ROIs. However, I am not entirely sure how to properly specify this in CONN at the 2nd-level stage, or whether this type of targeted analysis is possible within the GUI.

I have been looking through the CONN GUI and some tutorials/documentation, but I have not been able to find clear guidance on how to set this up.

Additionally, I would like to correlate questionnaire scores with the functional connectivity results of the STN. I have already added the questionnaire score as a 2nd-level covariate, but I am unsure how to properly test the relationship between this covariate and the STN connectivity results.

If anyone could help me understand how to:

  1. Run ROI-to-ROI analyses focusing specifically on bilateral STN connectivity with the other ROIs (either through the GUI or via a script), and

  2. Test correlations between questionnaire scores and the specific STN connectivity,

I would really appreciate the help

Thank you very much in advance!!!!

Best regards
