Dear David,
Currently the analyses are masked using the analysis mask defined in Setup.Options "analysis mask (voxel-level)" field, which by default is set to a standard "brainmask" that includes both cortical and subcortical areas, so you could define your alternative grey matter mask there (you would need to re-run the Setup and Denoising steps for this change to take effect, though).
On the other hand you bring a very good point that it may be really useful to allow different masking options for voxel-to-voxel analyses without requiring to modify the default/global voxel-level analysis mask (which also affects seed-to-voxel analyses), so I will see if we can have that functionality added to the next release of the toolbox.
