Hi Massih,

In my experience everything should work perfectly fine when using skull-stripped structural volumes (the normalization/segmentation procedure is the only step that one could expect to perhaps have an issue with this but I have not run into any such issues -neither with SPM8 nor with SPM12 normalization-; I would suggest just to check after preprocessing that your structural, functional, and gray/white/csf masks look all fine just to make sure). If you are using a non-MNI or other non-standard preprocessing pipeline let me know the details of your preprocessing pipeline just to double-check that there might not be other potential issues there.
