RE: 2nd level analysis output files
Hi Shounak,
In general, ResMS contains the residual mean square volume of your second-level model, mask is the analysis mask, and spmT_001 contains the t-statistics of your first contrast. If you are running your analyses in CONN simply click on 'results explorer' and define there your desired thresholds (e.g. the default threshold will be a combination of a p<.001 voxel-level threshold and a FDR-corrected p<.05 cluster-level threshold). You can then click on any of the '... display' (e.g. 'surface display') buttons to create publication-ready figures of your results, or alternatively click on 'export mask' and then load the resulting suprathreshold mask file from your display program of choice.
Hope this helps
Alfonso

Hello Everyone,
I have some confusions regarding the output files created after second level analysis:
What does these files mean?
1) ResMS.hdr/img
2)mask.hdr/img
3)spmT_001.hdr/img
To be very specific how can I get a FDR corrected P map after second level analysis that I can report in publications?
Thanks in advance ,
Shounak
