I believe this error indicates a mismatch between the number of timepoints in your BOLD timeseries (i.e. number of scans/acquisitions) and the number of timepoints in your subject-motion timeseries (e.g. rp_*.txt files). Please check in Setup.Functionals if the length of your functional data for each subject/session matches the length of the movement parameter files (entered in Setup.CovariatesFirstLevel). 

I imagine that a mismatch may arise, for example, if you are entering already-preprocessed data (i.e. not running the Preprocessing step from within CONN), but in Setup.Functional you are only selecting a subset of the entire functional session instead of the entire functional data (e.g. if you want to remove the first few scans from the analyses). In that case the length of the BOLD signal timeseries will be shorter than the number of timepoints in the subject-motion parameter files (assuming that realignment had been run on the entire dataset instead). If that is your case, one option would be, instead of removing the first few scans when entering the data into CONN in Setup.Functional, enter instead the entire functional data in CONN and then when running ART check the option that reads 'Drop first scan(s)'. This will simply mark those first few scans as additional scans to be included during the scrubbing procedure, while keeping the length of the functional timeseries and the length of the subject-motion timeseries the same.
