Dear Shige,
Yes, those files will contain the values that will be entered into the second-level analyses. Their interpretation will vary depending on the type of first-level analysis performed (e.g. when selecting bivariate weighted-GLM analyses they represent raw connectivity values for each condition, while when selecting gPPI they represent the size and direction of the connectivity modulation for each condition compared to baseline) as well as on the chosen first-level analysis measure (e.g. when selecting correlation measures they represent fisher-transformed correlation vales, while when using regression measures they represent regression coefficient values)
