Hi Hilary,

If you want to create a copy of your project where you are planning to re-run the Denoising step (and subsequent steps), the simplest way to do this would be to:

1) on your original project click "save as" to create a new copy of that project (without any of the analyzed data)
2) then copy the subfolder named 'data' in your original project folder to the new project folder (e.g. from conn_oldproject/data to conn_newproject/data). This will copy the results of running the 'Setup' step on your original project to your new project. Note that you do not need to copy any of the 'results' subfolders (the results of denoising, fist-level analyses, etc.) since you are planning to re-run those steps any way. Also, if you are working on Linux/Mac you may also, instead of copying the data folder, just create a soft link in the new project folder pointing to the old project folder. 

Then, in the new project, you may go directly to the Denoising tab in the CONN gui, apply there the desired modification (e.g. add despiking) and continue from that point on (click 'Done' on the Denoising, first-level analyses, etc.)

I have made a copy of the CONN directory, and deleted the files within the ANALYSIS_01 folder. Then I loaded the CONN analysis, and started pushing forward from Setup. It looks like the new date was appended to the output BETA files, but the images are identical to what was observed for the original analysis - without despiking added in.
Any thoughts on how we can re-run the analysis without starting from scratch?
