Dear Peter,
Yes, the ROI-level timeseries before denoising are stored in the conn_*/data/ folder (files named ROI_Subject*_Session*.mat), and the voxel-level timeseries are also in the same folder in files named DATA_Subejct*_Session*.matc (you need to use conn_matc2nii if you want these files in nifti format, or you may use directly the last preprocessed functional volumes -e.g. named swar*.nii- if those are in the target analysis-space already)
