There is a mismatch between the orientation of the structurasl at Setup and the 1st level tab.

We think that this might be due to the use of an explicit mask we created and used. We checked the convention of this new mask with SPM display and MRIcron and it appears that it is neurological (L is L). But we think there might be a flag which violates this and we are not aware of a way to verify this issue.

Can that be the reason of the flipped images? If yes, how we can correct that? If not, any other suggestion?
