I figured out the problem, but I am posting the reply just in case someone has a similar issue.

The AAL atlas used in the example is based on a 1mm voxel dimmension. I was running getCOG.m for a 2mm voxel dimmension Atlas and apparently that is why the results did not match! I run the getCOG.m with a 1mm voxel Atlas and now I get the nodes in their position and not out of the brain.
