Just an update for others in the future.
I took the plunge and deleted the subjects that couldn't be processed and who were interfering with 2nd level.
It looks like CONN literally copies each of the effected files in the CONN project to a filename with the new subject #.
So, in my case for ~600 subjects processed through first level it looks its on track to finish copying/renaming files in 4.5 days.
