Hi Panos,
The denoised files (assuming that you have checked the 'create confound-corrected timeseries' option in Setup.Options) will be named d*.nii and they will be stored in the same folder as your original functional data (e.g. if you original functional data was /data/sub-01/func/func.nii then your fully preprocessed and denoised data will be /data/sub-01/func/dswaufunc.nii)

I was wondering where I can find the final preprocessed, denoised fMRI nifti sequences ( I used CONN 19.c and followed the default preprocessing protocol that you have nicely provided).
