Hi Pedro,
Unfortunately CIFTI is not yet supported. In CONN you would need to perform the analyses twice, first using surface-based analyses (to perform your analyses on freesurfer's cortical surfaces), and then using volume-based analyses with a subcortical/cerebellum mask (to analyze the remaining non-cortical areas). This is a very good suggestion, though, so I will see if I can incorporate CIFTI support (or at least an easier way to perform this combined surface/volume analyses) into the next release
